Here is the real reason why Isshiki spared Boruto’s life and why Boro thanked the young shinobi.
1. Why Boro Thanked Boruto
Prior to this battle, the Kara organization had been thrown into massive turmoil. Upon returning to headquarters following her defeat by Naruto, Delta delivered shocking news to the Inners: she revealed that someone else possessed an authentic Karma aside from Jigen and Kawaki. This revelation stunned the entire group, including Code.
Code had previously investigated Naruto after his clash with Momoshiki, suspecting that either Naruto or Sasuke had inherited the Otsutsuki’s Karma. However, he had found no trace of the mark on Naruto’s palms. Delta finally dispelled these assumptions, clarifying that the true vessel of Momoshiki’s Karma was Boruto Uzumaki.

To cultivate a Divine Tree (Shinju), the Otsutsuki Clan must use a Ten-Tails (Juubi) as a seedling. However, cultivating a Divine Tree is far more complex than planting an ordinary sapling.
Simply burying the seedling in the soil and watering it is not enough. To evolve a Ten-Tails into a Divine Tree, one absolute condition must be met: the beast must be fed a living Otsutsuki.
This grim requirement is the reason Otsutsuki always travel in pairs when invading a planet. The same protocol applied to Isshiki and Kaguya when they descended upon Earth.
